How are you doing the upgrade, locally machine by machine? or by a scripted software push?

If you are doing a straight install "over the top", eg form the CD, then your settings will be preserved.

Although dektop5.dsk becomes desktop6.ndk and same with the cache.dsk. The design of the names,nsf gets upgraded etc etc.

When in doubt back up the users data directory, and all should be sweet.

There is obvioulsy lots of documentation form IBM/Lotus about upgrade paths. Check it out.
